Is there anything in the works to be able to edit the Favicon (WhyPark has a leaf) and example is http://Domainager.com

Playing around with this, I discovered you can use a custom favicon if you host it elsewhere (since .ico is not a WP-hosted-image permitted file type) and call it from the following placed in WP's "Sitemap Verification" box which places it in the HEAD:
<link rel="shortcut icon" href="http://faviconhost.com/favicon.ico"> <link rel="icon" href="http://faviconhost.com/favicon.ico"> Obviously replace faviconhost.com with the location you are using. You bet. We should probably even change the meta verification field to be called "header" tags or something like that. You really can use it for anything like the favicon link you mentioned above.

Anyplace you can create separate folder for each site, since the file name is the same for each.
